I had the same issue tonight trying to install the vulnerability fix on an 8.5.3 Domino Server on Win 2008 Server R2. Stopped all services, set to Manuaul, restarted and without Domino loading I still had no luck. I downloaded a utility I found online called procexp which allows you to search for dll's that are being held by the Windows Processes. I searched nnotes.dll and found that a Windows Process called WmiPrvSE.exe was holding it. I am unable to stop the process, and "running as administrator" is also not working.
I also read some online articles to make sure UAC is disabled on the 2008 server but I don't believe the Policy on my server will allow me to do this. I wonder if anyone has successfully tried this?
